You won't find a 5 star chain hotel in Bukhara, but for sure you will find a lot of an authentic places to stay.
When I was in Samarkand, I did book this hotel from booking.com which gave me a quite reasonable price. Loved at the first sight from the online photos and the good reviews.

If you are adventurous enough then exploring the labyrinth of narrow winding streets, you may be fortunate to find this hotel by your own, however if not then the best solution is to order a taxi from the hotel to pick you up either in airport or train station.
We got a room in a 2nd floor and the distance from it to the lobby makes the wifi connection a bit slow. Bathroom was in order, good warm water, nice towels and big score for the cleanliness.
Breakfast was ok and included in the rate room.

The receptionist was considerably nice when we checked in, tried his best to do a good service while the other staff organised our trip to Khiva and prepared a massage woman as my requested and I really appreciated.
Minzifa Hotel is a recommended place to stay if you are traveling to Bukhara, good value for the money.
